Questions: What consequences could be imposed for ignoring deadlines? How long will the immunity appeal take? Months? If Chutkan manages to drag them through the pretrial stage so trial can start on 3/4 but the appeal isnât decided, what then?

They may be deliberately saying contradictory things. The article also says
Trumpâs attorneys indicated that even if Chutkan doesnât grant the stay, they plan to ask the D.C. Circuit Court of Appeals to do so and intend to operate as if there is one in place.
Most likely itâs just bluster to create drama and feed it to Trumpers but 
DC Circuit will expeditiously deny the stay. I donât know criminal procedure, but there are many criminal cases every year and I expect appellate courts to have an interest in avoiding stays of criminal trials.
